Xander wanted to tell the truth, Zoe pressed him to remain silent and bow to Thomas’ threats.

And, yes, Thomas did use Zoe as a pawn while he was trying to secure Hope Logan’s (Annika Noelle) love. But Zoe knew what Thomas was all about and still chose to be with him.
